: Ethical approval for the study was obtained from the Scientific Ethical Review Committee (SERU) of Kenya Medical Research Institute (No. KEMRI/SERU/CMR/P00156/4198). Permission to ship DNA to the Department of Bacteriology I, National Institute of Infectious Diseases, Japan, for whole-genome sequencing was sought from KEMRI, and shipping was performed under the material transfer agreement (MTA) guidelines.Before sample collection, written informed consent was obtained from adult participants. For children, written informed consent was obtained from their parents/guardians, and verbal assent for older children 13–17 years was recorded. A unique study identification number and barcode label in place of the participant’s names were applied to the samples for anonymity. All the gadgets where participants’ information was stored were password-protected, and access to the data was strictly provided to authorized staff.
